If you want to exclude the shortcuts from the search result, you can disable the Tools>Options>Search>Results Display->Resolve shortcuts option.

When this option is enabled, shortcuts will be returned when only the type Document is selected if the document the shortcut points to meets the search criteria

Thank you for that information.

I've also done that, but I thought the checkboxes in the "name" labeled document, folder, shortcut would also give me the ability to filter my results. Do those boxes do something different?

Here is the syntax:

{LF:Name="FC*", Type="D"} & ({LF:Tags="PD Only"}) & {LF:LOOKIN="CriminalJustice\Police Services"}

And it only returns shortcuts with a tag. The expected result for me would be only documents with a tag and if there were none, then no results.

After doing some more research, it looks like the "Document" button is used to identify tif images (document type), which seemed very confusing to me because that was every shortcut in our repo. The Document button also has a folder button and the shortcut button, so I was thinking by only selecting the Document button, it would filter out shortcuts, but that was not the case because the shortcuts are tif images.

The 'Document' button does mean to search for documents that match the search criteria. However, if the "Resolve shortcuts" option is enabled, the shortcuts will be resolved to the target documents, and if the target documents match the criteria, the shortcuts will also appear in the results list. Please refer to Resolve Shortcuts for more details. If you don't expect this behavior, you can turn off "Resolve shortcuts", then no shortcuts will be returned in the results.
