For most license types, it doesn't matter what client application they are using to connect to the Laserfiche repository.  A connection via the SharePoint integration will be allowed or disallowed just the same as if they connected through Web Access or the desktop client.  Our SharePoint integration does have the restriction that it only uses Windows authentication, but it sounds like you are planning to use AD.
