As shown in image, can those settings be always set based on template or group or repository. Users don't want to individually set those and to train each new user to set those. Can I always default for pdf and excel?

Those particular settings are classified as attributes. When a user changes them, Laserfiche stores them in that user's set of attributes. However, you can make them the default settings for all users by setting them on the Everyone group's attributes. There are a few ways to do this: you can set them manually, you can copy them from a user who already has them set and stored in his collection of attributes, or you can import them from such a user.
There are four attributes that correspond to the four settings you indicated. I show them below, first arranged by Name and Data (for if you decide to set them manually), and again as they will appear in the Administration Console.

That is great information. Where can I find the script to set the rest of the attributes? Can you defualt Excel files to always generate pages too? User wants to add annotation to excel but they can not because pages are not generated.
There are thousands of attributes, so we don't have a full list of all of them. We have a white paper on attributes with the most common ones, which also includes tips for finding the other ones: https://support.laserfiche.com/GetFileRepositoryEntry.aspx?id=2410&mode=download.
Converting Microsoft Office files to Laserfiche pages (.tif files) is trickier than converting PDFs. The most direct way to do it is using Snapshot, in which the user will Print via Snapshot their document, resulting in a .tif file that can be saved directly into Laserfiche. However, if you'd like to automate the conversion process, you'll have to either use the Laserfiche SDK, or use Office Automation tools to convert the Excel file to a PDF.
Regarding setting the rest of the attributes, the white paper listed is a great resource. I've also included the settings for the remaining New Document Defaults from your attached image in the table below:
