I have RIO with two servers. One of them gives the option to Don't ask me again when saving Office Documents and the other doesn't. I can't find the setting or attribute that will turn this back on.

The issue may be dependent on the type of file that's opened and modified. If you're opening a Microsoft Access database file, then after you modify it and close it, the Laserfiche Client will prompt you about how to handle the changes and you will have the option to "Don't ask me again."
For other types of Microsoft Office documents that the Laserfiche Office Plugin supports (Word, Excel, PowerPoint, etc.) the same action will result in the dialog you see in the second screenshot where there's no option to "Don't ask me again."
Uninstalling the Laserfiche Office Plugin should achieve the result your users are requesting, however, they would also lose out on functionality that specifically comes with the plugin.
On a client machine itself, can you go to Tools > Options > Reset > Prompts and reset it? Does that work?
I wish it were that simple. The checkbox is not there, but the options do show up. I attached a picture of each servers dialog box.
Can you explain what you mean by "The option box is not there, but the options do show up"? When do you get this behavior exactly?
This is server1 and was upgraded from version 8.1 to 9.1
And this is server2 which was upgraded from version 8.3 to version 9.1.
Both of them had the checkbox for Don't ask me again prior to the upgrades. Now server2 does not. Personally I am fine without, but my users see the difference and of course want the option for server2.

Are they opening electronic documents on both repositories exactly the same way?
Yes, I can replicate it with my account. All users are using Office 2013. Double clicking on the file in Laserfiche client 9.1 to open it, then either clicking save or closing the document to trigger the dialog box.
