I have created a user and gave them the search feature right, this user is to be used with the weblink. Weblink is setup to that they have to enter username and password to login. The user has a security token associated with it. Is there a way to setup search for this user to only show results that have the security token associated with it.

When you say security token, are you referring to a security tag?
You can set up security such that this user has access to every folder, but not the documents within those folders. This can be easily accomplished using security scope.
This will allow users to see within folders, but not be able to see documents unless those documents have the appropriate security tag.
Let me know if you have any other questions or need additional clarification.
For any search forms that you build with the WebLink designer, you can add a clause that restricts results to those entries that have a particular tag applied. Of course this only affects the results of searches run through that form.
Of course any security set up in your Laserfiche repository will be reflected in WebLink, so if users aren't supposed to see these document at all you can assign ACLs to achieve this.
