With one instance of Import Agent, you can create as many profiles you want, which will allow monitoring different folders (could include subfolders) on your file system and importing files to the repositories you set to (as long as they are on the Servers that Import Agent is licensed to). Note that it will loop through the profiles one after another, rather than executing them all at once. 

So basically there isn't really a limit but having too many could seriously impact performance.
