My firm utilizes a single repository (we have a "legacy" repository as well for items prior to our most recent workflow project enhancement). Our decision was based primarily on the ease of sharing document among departments and having centralized searching available. It works really well for us. We are able to set up any necessary privacy restrictions based on folder access within the repository.
