When scanning, a prompt asked where to scan the document to (before or after certain pages). The prompt included a Dismiss option which I used, not wanting to click that every time I scanned. In my previous Laserfiche version, the pages always scanned to the "top" of the file which is what I wanted. Now they scan to the bottom of the file and I need to change it but do not have the prompt which gives me that option.

Couple different ways to do this. First and easiest would be to open the Laserfiche client and go to Tools->Options in the menu bar at the top. Navigate to the 'Reset' node, then 'Prompts' underneath it, and click the 'Reset' button that you see in the screenshot below. That will reset all your prompts, but it'll give you the option to change where your scanned pages go.
Alternatively, if you're a Laserfiche administrator within your organization, you can change the '[HiddenDialogs]ScanInsertBeforePage' attribute to 'No' for your user and that'll fix it too, without resetting the rest of your prompts. That's done in the Laserfiche Administration Console.
