Looking at the Laserfiche Support site today, I noticed the following new post for the Laserfiche Account Migration Tool: https://support.laserfiche.com/kb/1014036/laserfiche-account-migration-tool
I was curious if this could be used within our test environment, without having any effect on users/licences in our Production environment? I am thinking this should be the solution to our issue with being unable to convert users over, however I wanted to confirm this will not affect anything before continuing.

Hi Marty,
If your test environment is independent of your production environment, the Account Migration Tool will not have any effect on the production environment. The tool will ask you for the LF Server database to migrate, as well as the LFDS database to migrate to---no other databases will be touched.

One other question. I noticed the Migration Tool is dependent on Directory Server being upgraded to 10.4 - are we able to upgrade *just* the Directory Server installation and leave everything else at 10.3 for the time being? (We are planning on upgrading everything else to 10.4 this summer at the earliest.)

Yes, you are able to upgrade only Directory Server. It will work fine with your other 10.3 products.
