I'm not sure exactly what would cause this to suddenly start happening except changing something about the scanner itself. I'm guessing your default scanner software has some deskew features built in which is why it works when you use that option. 

If you don't want to use the default scanner settings, you can also use the deskew process in Laserfiche Scanning to fix this.
