Is it possible to disable the option to download by briefcase in the Web Client 10.3? Our client will never need a briefcase, so this option just ends up being a source of confusion.

It is not currently possible to remove options like this. You can hide toolbar actions by placing them under the 'more options' section, but you can't remove functionality within an action (Export, in this case).
Is the issue just that it's presenting an option that the user will never use? Are there other such items you've run into?

Being able to customize/simplify download options based on the client needs would be useful. The client only needs the PDF image file, i.e. not the Electronic File, and in a ZIP container if more than one is selected.
For this application, the simpler the better, and as only one option is really needed, hiding the others would eliminate that particular source of error and confusion -- for example when the customer chooses the Electronic File which may not include relevant annotations -- even to the extent to which the options dialog could be eliminated altogether in cases where only one option is allowed.
