Does the instance of the workflow show as still running, completed, or terminated?  Are there any messages in the instances that would give you some pointers?

Is the search repository step set up to only return 40 results?  I have done this in testing where I set it to return only 5-10 results and then forget to set it back to all results.

Does the workflow instance tell you how many documents were found in the search?
