Good morning a query would like to know if I can generate a workflow that runs at 12:00 am and reorganize the folders inside the laserfiche

Sure, add a starting rule, type schedule:

As for "recognize the folders inside Laserfiche" that's a matter of using the search activity to identify the item(s) you want to work on and looping through them:
